पाकिस्तान और अफगान तालिबान के बीच कई मतभेद हैं जिनका समाधान नहीं निकल पा रहा है और इनमें सबसे ऊपर है पश्तून बागियों का गुट तहरीक-ए-तालिबान । पाकिस्तान चाहता है कि अफगानिस्तान में तालिबान इन बागियों के पूरे नेटवर्क को खत्म करे जबकि पश्तून पहचान की वजह से अफगानिस्तान ने TTP पर सीधी कार्रवाई से इंकार कर दिया है । पाकिस्तान का मानना है कि उसे अफगानिस्तान में बागियों के अड्डों पर हमले का हक है । दूसरी तरफ अफगान तालिबान इस किस्म के हमलों को अफगान संप्रुभता का हनन मानता है । कागजों पर तो नहीं लेकिन बातचीत में पाकिस्तान ने अफगानिस्तान और भारत के रिश्तों पर ऐतराज जताया है तो दूसरी तरफ अफगान तालिबान ने विकास के लिए भारत से रिश्ते आगे बढ़ाने पर जोर दिया है । पहले चरण की बातचीत इन्हीं मतभेदों की वजह से नाकाम हुई थी और दूसरे चरण में भी तालिबान ने अपना रुख नहीं बदला है ।

Pakistan and the Afghan Taliban face numerous unresolved differences, foremost among them the Pashtun insurgent group Tehreek-e-Taliban. Pakistan wants the Taliban to eliminate the entire network of these insurgents in Afghanistan, while Afghanistan, citing its Pashtun identity, has refused to take direct action against the TTP. Pakistan believes it has the right to attack insurgent bases in Afghanistan. The Afghan Taliban, on the other hand, considers such attacks a violation of Afghan sovereignty. While not on paper, Pakistan has expressed reservations about Afghanistan-India relations in negotiations, while the Afghan Taliban insist on advancing relations with India for development. The first round of talks failed due to these differences, and the Taliban have not changed their stance in the second round either.
In addition to the Pashtun insurgents, another major issue between the Afghan Taliban and Pakistan is Pakistan’s Field Marshal Asim Munir. The Afghan Taliban view Munir as an aggressive figure and a destabilizing force. Although the Afghan Taliban has never officially issued a statement regarding Munir, his personality has been widely criticized in the Afghan media.
